Jmol Application  is a free and open source software to view, create, and edit three-dimensional models of chemical structures, macromolecules (Crystal structures, Proteins, and Nucleic acids).  It is compatible with Windows, Mac and Linux Operating Systems. It is useful for students, educators, and researchers in the fields of chemistry, biochemistry and pharmacy. It can be a useful tool for classroom teaching and presentations.

The FOSSEE (Free/Libre and Open Source Software for Education) project at IIT Bombay (https://fossee.in) has been promoting Jmol Application, and other FLOSS, such as ChemCollective Virtual Lab, Biopython, Avogadro, UCSF Chimera, CellDesigner, OpenFOAM, Scilab, Python, eSim, Osdag, OpenModelica, R, Drupal and Linux, and open source hardware, such as Arduino and OpenPLC. The FOSSEE Project is funded by NMEICT, Ministry of Education, Govt. of India.

Methodology of the Workshop

The workshop will be for 3 days, around 6 hrs of lectures/hands on session on each day. The workshop will be conducted using a mix of pre-recorded spoken tutorial videos with side by side learning and live lectures. Practice problems/assignments will also be provided after every topic followed by discussions on them to get a good understanding of each topic.

All participants will get the Jmol Application software, Spoken Tutorials on Jmol Application, video recording of all lectures and several solved problems. Using these, all those who are interested in conducting  Jmol Application workshops by themselves, can do so.  They will also get an opportunity to contribute towards the collaborative content creation activity of the FOSSEE Project.

Course content

The training will help teachers in using the Jmol Application software to create 3D models of various chemical structures for classroom teaching as well as presentations and publications.

The following topics will be covered during the workshop.

  • Download and run Jmol Application
  • Introduction to Jmol Application
  • Creating and editing 3D molecular structures
  • Measurement of bond length, bond angles and dihedral angles
  • Atomic and Molecular Orbitals
  • Geometric and Conformational Isomers
  • Crystal structures and unit cell
  • Proteins and Enzymes
  • Animations and generating GIF files.
  • How to incorporate Jmol views in PPT slides.

In addition to the above, participants will be exposed to advanced topics, such as animations and viewing simulated NMR spectra for simple chemical compounds.

Who Should Attend

This workshop will be useful to students, teachers/faculty, and working professionals from chemistry, biochemistry, biotechnology and pharmacy fields. Anybody with basic knowledge in chemistry and biochemistry are also welcome to join the workshop.

Duration and Venue

3-day workshop on Jmol Application starting from 08 April  to 10 April 2021. Every day there will be an online interactive/ hands-on session for 6 hours.

Criteria for Certification

Participation certificates, in an electronic form, will be provided to all participants after successful completion of the workshop.

Note

  • As the workshop is conducted online, it is mandatory to have a desktop/ laptop with an external mouse and a working internet connection with good bandwidth.  The laptop should be capable of running Jmol Applications software.

Technical Requirements:

  • It is mandatory to have Jmol Application Version 14.31.2 installed in the system to attend the workshop. 
  • Jmol application requires Java 1.4 or higher. It is recommended, if possible, to install the latest Java version from Oracle. You can have it installed by visiting www.java.com and following instructions therein.
  • The installation sheet is available here.
  • Following operating systems are recommended.
    • Windows 10, 64-bit computers.
    • Linux machines, 16 or higher
    • MacOS X OS 10 or  higher
